Master Quest
You probably know the story. Get the sword and kill the villain.
But it's not that easy. In fact it's very hard, but it is worth it. To start off, you're going to need to use the Practice Sword, 6 Gold Ingots and 2 Purple Rupees to craft the Four Sword. But what you craft isn't quite at its full power, so you'll have to find a Priest villager who is willing to upgrade it for you at the cost of 16 Silver Rupees. The Four Sword has the special property of occasionally acquiring a Gold Feather from a chicken killed with it. You only need one, so you can sell any extras to village farmers. Hold onto that feather for now.

The Master Sword is forged from 3 parts made out of 8 different items:
Triforce - Combine Triforces of Power, Wisdom and Courage.
Tempered Blade - Combine the Master Blade with Goddess Stones.
Jewelled Hilt - Combine the Master Hilt, Master Insignia and Golden Feather.
Now let's explain how to gather these items.

Part One: Gathering the Parts of the Master Sword
Once you have the Four Sword, you should make your way out into the ocean to search for a Water Temple. Climb up to the top and jump down the small hole. Down at the bottom of the dungeon is Dark Link. When killed he will sometimes drop the Master Blade, one of six pieces required to craft the Master Sword. If he doesn't drop it, you'll have to find another temple and try again.
The second piece, the Master Insignia, is dropped by Gohma. This part can take some time since in order to summon Gohma you must find Din's Pearl in a dungeon chest. Simply use the pearl and step back. Like Dark Link, it doesn't always drop the piece, so you might have to find another Din's Pearl.
The third piece is the most difficult and can only be obtained after killing the Ender Dragon. Once it's dead, killing lots of Unown in The End will rarely cause the third boss, Argorok, to spawn. It's similar to the Ender Dragon, but smaller (making it harder to hit) and has a lot more health.

They're each found in different dungeons based on their type. Saria's Song will tell you where each can be found, since which dungeons they appear depends on the seed.

Part Three: Mining for the Gods
...or technically Goddesses, this part could arguably take the longest.
The last thing you need is Goddess Stones. They're extremely rare and spawn between the Bedrock and Bloodstone layers, making them very difficult to even get to. You'll need 7 of them.
Each Zelda boss also has a very small chance of dropping one Goddess Stone.

Battle at Ganon's Tower
With the Master Sword in hand, it's time to search the world for Ganon's Tower.
Fight your way through the tower and you'll find yourself facing the prince of darkness soon enough.
Here's the catch. Only killing Ganon in his human form, Gannondorf, will complete the quest. Sometimes you'll find him in his Dark Beast form, where killing him won't drop any special items and you won't get the achievement. Of course, once either of them are killed he'll just reincarnate himself and you can find his tower all over again.
Fight your way through the tower and you'll find yourself facing the prince of darkness soon enough.
